Where This Article Fits: Why Philosophy of Biology Matters explains why biological inquiry itself repeatedly generates philosophical questions. This article takes the next step. It asks what philosophical commitments and implications follow from the particular organisational account developed by APS. Its concern is therefore not to establish APS as a comprehensive philosophy or philosophy of nature, but to examine what its account of life, organisation, agency, continuity, explanation, normativity, function, and purpose entails philosophically. Those commitments remain subject to the same comparative requirements as other APS explanatory proposals and do not establish explanatory superiority by themselves.

Philosophy Through Biology

Modern biology is one of humanity’s major intellectual achievements. Evolutionary theory explained adaptation without requiring external design. Physiology revealed mechanisms of regulation and metabolism. Genetics transformed understanding of inheritance. Molecular biology exposed biochemical processes underlying living activity. Developmental biology, ecology, neuroscience, and systems approaches extended biological explanation across increasingly varied phenomena and spatial and temporal extents.

These successes did not remove conceptual questions from biology. They made many of them more explicit. Biologists routinely speak of function, adaptation, regulation, organisation, information, signalling, cognition, resilience, malfunction, agency, and normativity. Organisms are described as maintaining themselves, responding to changing conditions, repairing damage, regulating activity, developing, and preserving viability. Such concepts are embedded in biological practice, yet their explanatory and ontological status cannot always be settled simply by accumulating further observations.

APS approaches these questions from within biology rather than by imposing a prior philosophical system upon it. Its canonical starting point is that life is viability-oriented, constraint-closed organisation. This organisation consists in ongoing activity through which a living system maintains and re-establishes conditions required for its own persistence. The philosophical question is what follows from taking such organisation seriously as a biological explanandum and as a candidate basis for interpreting concepts including agency, function, normativity, purpose, continuity, and meaning.

This does not mean that the APS account determines how biological explanation must proceed. Nor does invoking organisation establish explanatory gain. APS is developed as a comparative explanatory methodology, and its own organisational proposals must therefore be assessed against specified explananda and relevant established comparators. Their philosophical significance and their explanatory performance are related questions, but they are not the same question.

The broader reason biological science continues to generate philosophical questions has been developed separately in Why Philosophy of Biology Matters. The present concern is narrower. Given the APS account of living organisation, what commitments follow concerning biological reality and explanation, and how far can those commitments be defended without turning APS into a general metaphysical doctrine?

A useful distinction follows immediately. Philosophy can clarify what an explanatory proposal presupposes, what concepts it uses, and what conception of biological reality it implies. Comparative explanatory assessment asks a further question: whether that proposal actually contributes something beyond the relevant established explanation. APS therefore cannot use its philosophical coherence as evidence of its explanatory superiority. Philosophy clarifies the commitments of the proposal; comparison assesses its explanatory contribution.

From Biological Framework to Philosophical Implications

APS begins with biological organisation. Living systems are defined as viability-oriented, constraint-closed organisation, and their continued organisation through material and structural transformation is described as organised persistence. These formulations are biological claims, but they also raise philosophical questions concerning identity, organisation, activity, persistence, normativity, and explanation.

The transition from biological formulation to philosophical analysis does not require APS to become a philosophical system. It occurs because biological claims themselves carry commitments. If a living system can retain organisational continuity while its material constituents change, then material sameness cannot by itself account for biological identity. If conditions differ in their consequences for continued organisation, then biological normativity can be investigated through viability-relative asymmetry without requiring conscious judgement. If living organisation is actively maintained, then agency need not be restricted to intentional or deliberative action. Each of these is a philosophical implication of a biological proposal, not a premise imposed upon biology in advance.

Agency, Process, and Scale provide complementary ways of analysing this one organisation. Agency concerns what living systems do. Process concerns how continuity is maintained despite change. Scale concerns where persistence is organised across spatial and temporal extents. These are analytic projections rather than components of reality, causal levels, independent domains, or stages through which life is constructed.

This distinction matters philosophically. Process does not imply that APS adopts a general process ontology in which processes replace entities as the fundamental constituents of reality. Scale does not imply a hierarchy in which higher levels act upon lower ones. Agency does not introduce a separate causal power added to otherwise non-agentive organisation. Each projection makes a different feature of living organisation available for analysis while referring to the same materially realised biological organisation.

Scale is therefore especially important to distinguish from hierarchical explanation. Biological activity is organised across different spatial and temporal extents, but influence across those extents must be materially implemented. Wider patterns matter when they alter local conditions through constraints, interactions, or other physically realised relations. No wider scale supersedes local causation merely by occupying a broader domain.

APS thus acquires philosophical significance through the commitments carried by its biological account. It proposes that living organisation is real, temporally extended, materially implemented, viability-relative, and actively maintained. Whether those commitments provide additional explanatory value in a particular case remains a separate comparative question.

Explanatory Grammar and Biological Intelligibility

APS uses the idea of explanatory grammar to describe the conceptual relations through which an explanatory approach identifies questions, makes particular features salient, and formulates candidate explanations. The term does not imply that biology possesses a single mandatory grammar or that APS determines in advance what counts as an adequate biological explanation.

Biological inquiry uses concepts including organisation, function, adaptation, regulation, development, persistence, viability, mechanism, and evolution because different questions require different explanatory distinctions. APS asks whether some of these concepts can be related more systematically through its account of living organisation. In doing so, it offers a particular explanatory grammar rather than claiming to have discovered the uniquely correct conceptual structure of biology.

This is compatible with the indispensable role of analytical and mechanistic investigation. Components, pathways, structures, mechanisms, and causal interactions can provide complete explanations of appropriately specified biological questions. APS therefore does not assume that an explanation becomes deficient merely because it does not explicitly invoke Agency, Process, Scale, viability, or organised persistence.

An organisational analysis becomes explanatorily relevant when the explanandum concerns relations that are not exhausted by the component description already available. A physiological mechanism, for example, may explain how a regulatory response is produced. A distinct organisational question may ask how that response contributes to maintaining or re-establishing conditions required for continued functioning. Whether the second account contributes additional explanation depends upon what the comparator already explains.

Agency, Process, and Scale can help formulate such organisational questions because they disclose different aspects of the same living organisation. Agency directs attention to activity. Process directs attention to continuity through change. Scale directs attention to the spatial and temporal extents across which persistence is organised. Their usefulness is diagnostic and explanatory rather than compulsory: not every biological explanation needs to employ all three projections.

Other APS concepts likewise perform distinct functions. Viability identifies asymmetries among conditions with different consequences for continued organisation. Constraint closure concerns the mutual maintenance of constraints involved in sustaining that organisation. Organised persistence denotes the continuity achieved through ongoing transformation. Biological Evaluation concerns the process through which agency generates significance. These concepts can be related without treating them as successive stages or deriving one from another.

Explanatory grammar therefore provides a way of organising candidate explanatory relations, not a guarantee of explanatory success. An APS formulation earns explanatory significance only when it makes relevant dependencies or distinctions clearer than the established comparator. If it merely renames what is already explained, the result is redescription rather than explanatory gain.

Continuity, Perturbation, and Organised Persistence

Living systems persist while continually changing. Cells and molecular constituents are replaced, physiological states vary, development reorganises structure, behaviour responds to changing conditions, and organism–environment relations shift over time. Yet living organisation can remain sufficiently continuous for the organism to persist as the same living system.

APS uses organised persistence to identify this continuity of living organisation through material and structural transformation. The concept does not define Life, which remains viability-oriented, constraint-closed organisation. Nor is organised persistence the explanatory centre to which every biological phenomenon must ultimately be reduced. It identifies an important explanandum: how living organisation continues despite continual change.

This problem has philosophical implications because biological identity cannot be equated straightforwardly with material sameness. The material constituents of an organism may change extensively while organisational continuity remains. Conversely, material components may remain present while the organisation required for continued life is irreversibly lost. Biological identity therefore involves relations of organisation and continuity as well as material composition.

Process is relevant here as an analytic projection because continuity is maintained through ongoing activity. Metabolism, regulation, repair, development, and other processes participate in sustaining living organisation across time. This does not make Process a separate ontological principle. It identifies the temporal organisation through which continuity is maintained despite transformation.

Scale adds another analytic question: where is that persistence organised? Some relevant dependencies are spatially local and temporally immediate; others extend across larger spatial arrangements or longer temporal intervals. Their explanatory relevance depends upon their material implementation and their relation to the specified explanandum, not upon occupying a supposedly higher or lower causal level.

Development, physiology, ecology, evolution, cognition, and diagnosis can each raise questions concerning continuity, but they should not be treated as different manifestations of a single universal continuity problem. Their established explanations address different phenomena. APS may ask whether organised persistence identifies a further dependency relevant to a particular case, but this contribution must be demonstrated rather than assumed.

Organised persistence is therefore philosophically significant without becoming explanatorily imperial. It draws attention to the continuity of living organisation through change and provides one way of investigating biological identity, persistence, and transformation. Its usefulness depends upon the question being asked.

Perturbation and the Visibility of Organisation

One way of investigating organisational dependencies is to examine what happens when ordinary functioning is disturbed. Under relatively stable conditions, some relations required for continued organisation may remain difficult to distinguish because their contribution is expressed through routine activity. Perturbation can make those relations more visible.

A perturbation is a disruption or altered condition that challenges some aspect of ongoing organisation. Injury may reveal dependencies involved in repair. Physiological disturbance may reveal regulatory relations. Developmental disruption may disclose constraints ordinarily obscured during successful development. Environmental change may reveal organism–environment dependencies relevant to continued functioning.

APS therefore uses the methodological heuristic:

Perturbation reveals organisation.

The formulation should not be understood as a universal epistemic rule. Not every organisational relation requires perturbation to become known, and perturbation does not automatically reveal all of the dependencies responsible for a biological phenomenon. Its value lies in creating contrasts through which otherwise unobtrusive relations may become experimentally or explanatorily accessible.

This is particularly useful where the explanandum concerns robustness, repair, recovery, resilience, regulation, or breakdown. Comparing successful maintenance with disrupted functioning can help identify which relations make a difference to continuity under specified conditions. Such contrasts can support organisational explanation when they reveal dependencies not already captured by the relevant established account.

The philosophical importance of perturbation follows from this evidential role. Questions about biological identity and persistence need not be addressed through abstract speculation alone. They can be informed by observations of what changes when organisation is challenged and what relations are required for functioning to be restored or maintained.

Perturbation is therefore one investigative route by which biological organisation can become tractable. Its explanatory significance depends upon the contrasts it establishes and the dependencies those contrasts support.

Constraint Closure, Agency, and Viability

APS defines Life as viability-oriented, constraint-closed organisation. Viability and constraint closure are therefore both central to the definition, but they perform different explanatory functions.

Constraint closure concerns the organisation through which constraints participating in living activity are themselves generated, maintained, or renewed through the processes they help regulate. Membranes constrain molecular interactions while being maintained by cellular activity. Regulatory processes shape physiological dynamics while depending upon the continued organisation they help sustain. Living organisation is therefore not simply constrained from outside; it participates in maintaining the conditions through which its own activity remains possible.

Viability concerns a different relation. Conditions are not equivalent for a living system. Some permit continued organisation, some support or restore it, and others impair or terminate it. Viability identifies this asymmetry among conditions relative to the continued functioning of the living system.

Neither concept should be derived from organised persistence. Organised persistence instead describes the continuity of the viability-oriented, constraint-closed organisation through ongoing material and structural change. The relationship is therefore not a sequence of viability, followed by persistence, followed by closure. Viability and constraint closure characterise living organisation; organised persistence concerns its continuity.

This distinction also clarifies biological agency. Biological agency is viability-oriented organisational activity. It is the present-tense activity through which living organisation is enacted and sustained. Living systems regulate, repair, respond, reorganise, and otherwise act in ways bearing upon conditions of viability. Agency is therefore not an additional property acquired after a system has become organised, nor an emergent consequence placed downstream from viability or constraint closure.

The philosophical significance of this account is that agency need not be identified with consciousness, deliberation, representation, or reflective intention. Those capacities may occur in particular forms of life, but they are not required for biological agency itself. Agency concerns the activity through which living systems participate in maintaining and re-establishing the conditions of their own persistence.

Constraint closure and agency consequently illuminate different aspects of the same organisation. Constraint closure concerns how constraints required for continued organisation are mutually maintained. Agency concerns the viability-oriented activity through which that organisation is enacted. Viability distinguishes the conditions relative to which that activity is biologically consequential. Organised persistence concerns the continuity of the organisation thereby sustained through change.

These distinctions do not establish that APS explains a biological phenomenon better than an established mechanistic, autonomy-based, evolutionary, developmental, or other account. They specify the relations APS proposes to make explicit. Whether those relations provide additional explanatory value remains a comparative question.

Process Philosophy and Organisational Constraint

APS shares with process-oriented approaches an emphasis on change, activity, and continuity rather than treating living systems as static arrangements of enduring parts. Organisms persist while metabolism, development, repair, regulation, behaviour, and environmental relations continually alter their material and functional states. This makes process philosophically relevant to biological explanation because living continuity must be understood through activity occurring across time, not simply through structural description at an instant (Nicholson and Dupré 2018).

APS does not, however, require a general process ontology in which processes replace entities as the fundamental constituents of reality. Within APS, Process is an analytic projection of one viability-oriented, constraint-closed organisation. It concerns how organisational continuity is maintained despite change. The philosophical commitment is therefore narrower: living organisation is dynamically enacted, and temporal continuity is an indispensable feature of understanding how that organisation persists.

Constraint is central to this account because biological activity is not unrestricted change. Living processes occur within relations that channel, enable, restrict, and coordinate what can happen. Constraint closure identifies the organisation through which relevant constraints are themselves generated, maintained, or renewed through the processes they help regulate (Moreno and Mossio 2015). This provides one way of understanding how biological organisation can remain dynamically stable without being materially static.

Process and constraint therefore disclose complementary features of the same organisation. Process concerns continuity through transformation; constraint closure concerns the mutual maintenance of constraints through which that organisation remains possible. Neither should be elevated into a complete ontology of life, and neither establishes explanatory priority over mechanistic, developmental, evolutionary, or other biological explanations.

This also clarifies the relation between process and Scale. Biological processes can extend across different spatial and temporal extents, but this does not require a hierarchy of causal levels. Wider organisational relations influence local activity only where those relations are materially implemented through constraints, interactions, boundary conditions, or other changes to local conditions. Scale therefore concerns where persistence is organised, not the existence of higher domains exercising causal authority over lower ones.

APS consequently shares important concerns with process philosophy while retaining a specifically biological explanatory commitment. Living organisation is active, temporally extended, and materially realised. Whether describing a phenomenon in those terms contributes additional explanation remains dependent on the explanandum and the relevant comparator.

Normativity, Evaluation, and Organised Meaning

Biological normativity arises because conditions are not equivalent for a living system. Some conditions support continued functioning, some impair it, some permit recovery, and others result in irreversible loss of organisation. APS describes this as viability-relative asymmetry. The distinction does not depend upon an external observer assigning value to biological states; it arises from differences those states make to the continued organisation of the living system.

This provides a naturalistic basis for biological normativity without reducing normativity to conscious judgement or moral evaluation. A physiological state can be better or worse for continued functioning without the organism representing that state propositionally. Regulation, repair, avoidance, and compensatory activity can therefore be biologically consequential before reflective evaluation or conscious choice becomes possible.

APS distinguishes this normative asymmetry from Biological Evaluation. Biological Evaluation is the process through which agency generates significance. Through its activity, a living system encounters conditions as differentially consequential for viability. Significance is therefore relationally real: it concerns what particular conditions mean for the continued functioning of a particular living organisation.

This distinction prevents normativity, evaluation, significance, cognition, and meaning from being compressed into a single developmental or logical sequence. Viability-relative asymmetry establishes that conditions can matter biologically. Biological Evaluation concerns the activity through which those differences acquire significance for an agent. More elaborate forms of integration can organise significance across time, but cognition requires more than immediate evaluation or fixed regulation.

APS therefore does not infer cognition merely from the presence of biological normativity. Nor does cognition arise automatically from organised persistence. Cognitive activity requires an additional organisation of biological significance across a temporal field of viability-relevant possibilities in ways not exhausted by immediate or fixed regulation. This preserves continuity between life and cognition without collapsing the distinction between them.

Meaning introduces further requirements. Basic biological significance does not by itself establish reflective, linguistic, symbolic, or consciously experienced meaning. APS can trace organisational relations through which increasingly integrated forms of significance become possible while leaving open questions concerning the final transition to subjective experience. The philosophical contribution lies in identifying a biological pathway toward increasingly organised significance, not in claiming that the problem of consciousness has thereby been solved.

Function and Purpose

Function and purpose are closely related in biological discourse, but APS distinguishes them.

Function is present-tense viability-relative organisational contribution. A structure, process, or activity has a biological function insofar as its current contribution matters to the organisation and continued functioning of the living system. This does not deny the explanatory importance of evolutionary history. Selection history may explain why a functional feature exists or why it acquired its present form, but that history is explanatory rather than constitutive of its current function (Wright 1973; Millikan 1984; Garson 2016).

This formulation allows function to be investigated through present organisation while remaining compatible with evolutionary explanation. A heart contributes to circulation now; historical explanations can account for the evolutionary development and retention of that contribution. These are different explanatory questions rather than competing definitions that must exclude one another.

Purpose, in APS, concerns viability-oriented organisation without requiring intention. Living activity is organised in relation to conditions under which continued functioning remains possible. Repair, regulation, developmental correction, behavioural adjustment, and compensatory responses can therefore display purposive organisation without implying conscious foresight, an externally imposed design, or causation by a future state.

Purpose in this sense is not an additional force acting upon biological mechanisms. It concerns how present organisation is structured relative to viability. The relevant causal work remains materially implemented in the organism’s structures, processes, constraints, and interactions. Describing that organisation as purposive identifies its viability orientation; it does not replace the mechanisms through which the activity occurs.

Function and purpose consequently answer different questions. Function concerns the present organisational contribution of a feature or activity. Purpose concerns the viability orientation of living organisation. Neither is constituted by organised persistence, although both may contribute to explaining how living organisation persists through change.

Teleology, Teleonomy, and Biological Organisation

The language of purpose has long been contentious in biology because it can appear to invoke intention, design, or future causes. The concept of teleonomy provided one influential way of retaining the appearance of goal-directed biological organisation while locating its explanation within natural processes such as evolved programmes and selection (Pittendrigh 1958; Monod 1971; Mayr 1974).

APS shares the naturalistic objective of teleonomic approaches but formulates the issue through present biological organisation. A living system need not represent a future outcome for its activity to be organised relative to viability. Physiological regulation, wound repair, development, and adaptive behaviour can be oriented toward maintaining or re-establishing viable conditions through presently operating constraints and mechanisms.

This does not restore classical final causation. Future states do not reach backward to produce present activity. The explanatory work is performed by the existing organisation of the system. Nor does APS deny the importance of evolutionary explanations for the origins and historical shaping of purposive organisation. Evolutionary history and present organisational contribution address distinguishable explanatory questions.

APS therefore treats teleological language as potentially legitimate when it refers precisely to viability-oriented organisation and does not imply intention, external design, or future-directed causation. Whether that vocabulary improves a particular explanation depends upon the explanandum and comparator. In some contexts established mechanistic or evolutionary accounts may already provide everything required; in others, explicit attention to viability orientation may identify an additional organisational relation.

This restrained use of purpose also avoids treating teleology as a defining metaphysical doctrine of APS. The philosophical claim is that purposiveness can be naturalised through living organisation. The explanatory value of doing so remains open to comparative assessment (Corning 2019; Corning et al. 2023).

Goal-Directedness and Organised Persistence

Goal-directedness is often used to describe biological activities that reliably approach, restore, or maintain particular conditions despite perturbation. Regulation of physiological variables, repair after injury, behavioural adjustment, and developmental correction can all display this pattern.

APS interprets such activity through viability orientation rather than deriving it from organised persistence. A response is goal-directed in the relevant biological sense when the organisation of present activity is differentially structured with respect to viability-relevant conditions. The activity remains causally realised through present mechanisms, constraints, and interactions.

Organised persistence describes a different feature: the continuity of living organisation through material and structural change. Goal-directed activity may contribute to that continuity, but organised persistence does not generate goal-directedness as a downstream property. Both concepts concern the same living organisation from different explanatory perspectives.

This distinction is important because persistence alone is insufficient to establish biological purpose. Many non-living systems persist, and some biological structures may endure without displaying agency. APS therefore grounds goal-directedness in viability-oriented organisational activity rather than in persistence considered independently.

The philosophical implication is modest but significant. Goal-directed biological activity need not be explained either as conscious intention or as an illusion created by retrospective description. It can be investigated as a feature of presently organised living activity while remaining compatible with mechanistic and evolutionary explanations of how that activity is realised and historically established.

APS Among Contemporary Frameworks

APS develops within a theoretical landscape that includes mechanistic explanation, biological autonomy, enactivism, process approaches, systems biology, evolutionary theory, information-centred accounts, and other attempts to clarify biological organisation. These approaches differ in their explananda, conceptual commitments, evidential strategies, and explanatory priorities (Varela 1979; Thompson 2007; Nicholson and Dupré 2018; Moreno and Mossio 2015).

APS should not position these frameworks as incomplete fragments awaiting integration into a more comprehensive APS structure. A mechanistic explanation may be adequate for its specified question. An autonomy account may illuminate organisational closure. Enactivist approaches may address embodied sense-making. Process approaches may clarify temporal organisation and identity through change. Systems biology may reveal network relations inaccessible to component-by-component analysis. Evolutionary explanation addresses historical transformation and selection.

The relevant comparative question is therefore not which framework is universally fundamental. It is what each approach explains, what dependencies it identifies, what evidence supports those claims, and whether another account adds explanatory value relative to that achievement.

APS contributes a distinctive organisational vocabulary centred on viability-oriented, constraint-closed organisation and analysed through Agency, Process, and Scale. That vocabulary can generate candidate explanations concerning agency, continuity, viability, constraint, function, purpose, and relations across spatial and temporal extents. Its distinctiveness does not itself establish superiority.

Comparison can consequently yield more than one legitimate outcome. APS may identify an additional dependency not captured by an established comparator. It may clarify the relation among already known dependencies without adding substantive explanation. It may provide a useful redescription. Or it may add no explanatory value for the question under investigation. The methodology must permit all of these outcomes if comparative assessment is to remain genuine.

APS is therefore best understood here not as an encompassing theory into which contemporary frameworks can be absorbed, but as an organisational explanatory proposal whose usefulness varies with the explanandum. Its philosophical commitments can be examined independently of whether every resulting biological explanation succeeds comparatively.

Empirical Tractability and Philosophical Naturalism

A central ambition of APS is to keep its philosophical commitments connected to biological investigation. Concepts such as organisation, viability, agency, constraint, function, normativity, and purpose should not become explanatory placeholders insulated from empirical assessment.

This requirement is especially important because organisational vocabulary can easily become too permissive. If every successful biological outcome is retrospectively described as viability-oriented, or every interacting set of processes is labelled organised, APS would provide little more than a new vocabulary for familiar observations. Empirical tractability therefore requires identifying the material relations, contrasts, and dependencies through which an organisational claim could be supported or challenged.

Perturbation studies, regulatory failures, repair, developmental disruption, behavioural flexibility, and other experimental contrasts can sometimes help reveal such dependencies. Their value depends upon the question being investigated. They do not constitute a privileged APS method, nor does the observation of recovery or persistence by itself demonstrate a particular organisational explanation.

This position supports a restrained form of philosophical naturalism. Philosophical analysis can clarify concepts, identify assumptions, distinguish explananda, and expose commitments embedded in biological explanation. Empirical biology can then constrain whether those concepts and commitments correspond to demonstrable biological relations. Neither philosophical coherence nor empirical description alone guarantees explanatory success.

APS therefore rejects a sharp separation between conceptual and empirical inquiry without collapsing one into the other. Philosophical analysis can improve the formulation of biological questions; biological evidence can revise philosophical interpretations. Comparative explanatory assessment provides one discipline through which those interactions can be made explicit.

Biological Reality and Organisational Realism

APS carries a commitment to organisational realism: the organisation through which living systems maintain and re-establish conditions of viability is not merely a convenient description imposed by observers.
